My solution if we win would be to make examples of a few of them to show we're serious, then create a set of tribunals. At the tribunals former state agents can confess any crime related to their office and receive full immunity, but they're still on the hook for anything they leave out.
Initially uptake would be slow, but it would quickly turn into an avalanche. This outpouring of confessions would be far more useful as a lesson for the future than a few executions. Executions might create martyrs and help people avoid the truth about how bad things were, whereas shamefaced confessions are much harder to romanticise.
