I heard that the SM64 decomp was largely created because of pannenkoek analyzing the game's mechanics and trying to beat the game without pressing A. His friends used a disassembly of the game to analyze the mechanics and I think that later evolved to a full decomp of the game.
It also makes sense given that Super Smash Bros. Melee has a full decompilation project while SSB64 only has a disassembly right now. Melee is far more popular in tournaments and thus has been analyzed more than 64.
